We are planning to perform bone marrow / hematopoietic stem cell transplantations in C57/B6 mice and I have a question: there are different C57/B6 strains - C57Bl/6-J and C57Bl/6-N. Besides various SNPs, the major difference between them is that the one has an intact the other a deleted Nnt gene. Is it possible to transplant cells from J mice into N mice (or the other way around) or not? What do we have to expect if we have a mixed colony?
Is there a particular reason you want to use a different BL6 strain in these experiments?
I have no personal experience of using the different BL6 strains for transplantation experiments. However, the two strains should be very similar genetically apart from what you have already mentioned. The question is obviously if they are different enough to cause an immune reaction that would interfere with your experiment.
Unless you can find any literature on similar experiments, I would suggest setting up a small pilot experiment transplanting:
J to N
N to J
J to J
N to N
Obviously, this require time and resources, but it would give you the best way of determining in your hands and the facilities you have available what the results would be.

I have a little experience in BMT and GVHD in mice, and there should be no difference, but, as Carl-Hernik mentioned, if you are measuring SNPs or Nnt, there will be changes. I would suggest performing an initial experiment, not necessary checking all the combinations of possible donors and recipients, but sticking to this protocol from now on. One you have your data on a single donor-recipient BMT pair, I would continue to a mixed colony, so if there would be deviations, you could notice them.

Since genotyping of SNP loci demonstrates genetic differences between C57BL/6J and C57BL/6N substrains at 11 loci this could arise a immune response and probably a graft rejection but I am not sure if they are really comparable with human beings in that aspect so it is a good idea to do different combinations of transplant and to see the outcome
I don't think you will have a problem. We have done the following. We generated a few KO strains using C57BL/N gene targeted ESCs. We bred the chimeras to C57BL/6J mice. Since then we intercrossed the het mice. In some cases we performed BM transplantation using KOs and or wild type cells into C57Bl/6J mice congenic for the CD45.2 locus (aka B6.SJL-Ptprca Pep3b/BoyJ mice). Our control experiments demonstrated no differences between control wild type cells from our KO strains and the C57Bl/6J mice congenic mice. While this is not exactly the same experiment that you are proposing, it is close enough for you to proceed with some confidence. With that stated, you should still make sure to perform the proper controls.

All suggest are nice and correct, I don’t have this kind of experience but I think it is completely dependent to your purpose to do transplantation. If chimera is important in your experiments, it will better to use inbred mice.

I think it all depends on what type of work you plan to do. we did BMT from C57Bl/6 to Balb/c strain for allogeneic transplantation to establish GVHD and from Balb/c to Balb/c for syngeneic transplantation. We also tried cancer cells with C57bl/6 as the cancer cells created from the same background to avoid rejection.

To provide a good answer, you would have to provide a little more data.
1. Will the recipients be lethally or sub-lethally irradiated
2. Will the transplantations be competitive or simply reconstituting recipients with BM from only one donor?

I know this is an old stream, but I feel the need to comment: there are well documented metabolic differences between the J and N C57Bl/6 mice. Although they transplant fine between strains, depending on what you are studying, you need to be aware that the J strain has perturbed metabolism while the N strain is normal. This could confound your data depending on what you are studying.
