Can I watch and examine the mitochondrial DNA damage fragments inside the cytoplasm of the cells under the fluorescence microscope by staining with acridine orange because this is a very small size in bps number?

please rewrite your question and tell us if you watch and examine in vivo at first and then in vitro after the staining with acridine orange.
What a kind of cells are you using (monolayers /Fibroblastes, HeLa cells ....)
Details about vital staining or fixation media are needed.
On other part , what is the source of your mitochondrial damage fragments. Please mor infos for a good answer.
