It really depends on the size of your gene. Just keep in mind that you want avoid having your polymorphism earlier than 50 bp after the primer (primer binding) or after 700 bp (quality). As long as the primer amplifies a fragment around 500-600 bp with the polymorphic area in the middle I'd say you're fine.
