There is no software that can uniquely identify (name) an aquifer. Rather, software are used in mapping or modelling lithostratigraphic units based on discontinuities in physical properties of the various layers and aquifers are inferred from them using geological constraints. However, some highly experienced practitioners do use speculative approach in crudely identifying aquifers.
There are lots of software for modelling aquifer. For modelling aquifers from electrical resistivity data on windows, software like WINRESIST, IPI2WIN and so on can be very useful.

Numerical (quantitative) data or qualitative información?
In case of qualitative información, you should convert to quantitative información. Forma example, limestone = 1, sand = 2, and so on, and mapping using gps data.

In China, if we do the similar work, we could have the boundary conditions of the research area, and enough dill information, then we could draw the map by using GIS, and you need to know how many aquifer layers you need to draw, and you need have enough hydrogeological parameters. By the way, what's your purpose to map the aquifer, may be the software you choose will affected by your next work step.

I have enough dill information about my study area. I will try to map in ArcGIS as per your suggestion. Sir like you mention earlier MAPGIS software, is it a purchase software or an open source?
If you still looking for open source software to model groundwater, I would recommend ModelMuse from USGS. The interface is very peculiar, but you may go over the examples provided on the help section of the software to get an understanding about how to model groundwater using it. After you get used to the modeling process, it is very helpful.
