The proteomics experiment should be designed in an existing transcriptomic experiment model. I will need help in determining the techniques used for my experiment and of course I will accept any suggestion for an existing transcriptomic experiment that I may use as draft. The experiment is only theoretical, It won't be practiced in a real lab.
I have some experience working on bacteria with metabolic labeling.

If you can provide bit of more elaborate details regarding the system you want to work with , you may get good suggestions. If we consider a generalized scenario , wide range of proteomics and related experiments can be designed based upon transcriptome data. Like transcriptomics and proteomics works have always integrated together in experiment for achieving desired results. You can design some computational biology work if you want to do theoretical work.
My job for this task is to find a paper (e.i. pubmed, webofscience , etc) in which comparative transcriptomics is used to address a biological question. This can be a comparison between disease/healthy state; wild type/mutant, stress/non stress, … Any plant, animal, microorganismal model system is allowed. Clearly, no proteomics experiments may be included in the reference paper.
Then I have to think about what kind of protein experiment could be done to verify what has been found after mRNA analysis, realizing that increase in mRNA does not necessarily correspond to increase of protein amount.
Afterwords I have to set up a strategy to perform this experiment. Most likely it will be to a form of quantitative proteomics.
At the end, my report should include:
1. Detailed description of the sample preparation
2. Description of the proteomic method I will apply
3. Description on how I will validate the results
