I've been designing primers for capturing promoter regions but I wonder this (it's not in the books).
Concept 1: Promoters are -35 and -10 upstream their gene in the genome.
Concept 2: Predicted genes have certain distances with other genes, sometimes there are larger gaps but some may be very close to each other?
Question 1: If there are 2 genes with around 50 to 100 bp distance between them. Will the promoter of one gene be "inside" the ORF sequence of the preceding gene? Or are they controlled by single promoter (from the preceding gene)
Concept 3: Terminators are important for terminating transcription of the DNA.
Question 2: What is the difference between TAG, TAA, etc. (Stop Codons) between terminators? Don't they perform the same function? Are terminators important in designing an expression system? Are there good prediction softwares?
It would be great if I can receive links to publications that will support the answers. I like to read them. And also if there is a good book that teaches how to design expression vector system well. Thanks in advance!
