For my sequencign results, why almost half of the bacteria from mouse feces are assigned to Bacteroidales: S24-7, can I further assign S24-7 to genus level? does it mean that I will lose information with these half of bacteria ? Thanks!

Xin, I am not sure how to address this, however we have found the same high percentage of S24-7 in stool from multiple mouse strains, using the Greengenes reference.

We also see high abundances of this OTU assignment in mice GIT and feces microbiome libraries. We are not alone - There is a pretty thorough discussion of this issue here https://groups.google.com/forum/#!topic/qiime-forum/Ds75aZoVrFY
There are many prokaryotes for which the phylogeny is not well resolved, especially in groups with no isolates, and this appears to be one of those. Makes it a challenge to "name".
