Currently, I am doing an immunogenicity experiment in mice with recombinant protein purified from E.coli inclusion bodies. In this case, what is the importance of measuring the endotoxin in the sample? Exactly what is the relation between endotoxin and immunogenicity?? Thank you in advance.

Endotoxin is one of the most potent immunogens known. It can cause a direct false positive reading in innate immunogenicity assays. And it can also act as an adjuvant, causing a more potent adaptive immune response against your protein than you would otherwise have. So, you basically can't have that in there, period.
