HI, if the affected cells die fast, you won't see them anymore, so your cell cycle analysis will give you results on surviving cells, not the affected (dead ones). Try to do a time course experiment, if you have cell cycle arrest before cell death it could give you some information.

You would have to do mutliple time point as suggested by Michela. You might have missed the critical time point to capture the changes in cell cycle.

If you find no evidence of cell death during the time course suggested by Michela and Reagan, it is likely that the treatment retarded cell proliferation (increasing the length of all phases of the cell cycle), thus decreasing the cell number at the end of the incubation.
