Use BankIt (nih.gov) and in "What type of sequence data do you have?" select "Ribosomal RNA (rRNA) or rRNA-ITS". I think one does not need to annotate sequences there.

It is not needed to include CDS data in the case of ITS region. This is why the CDS option for this particular region is not given. However, it is necessary for other gene sequences.
