Hello. I am defining a protocol to create a library in E coli.
There exist two versions of the zero background plasmid (pZErO). One with kan resistance and one with zeocin resistance.
Does anyone have a particular preference between those two? and Why?
I read the theoretical features distinguishing one from the another, but I would like to know what experiences have people had with any or both of them

Kanamycin would be better. Zeocin is more expensive, and a kind of pH/NaCl concentration dependent selection. It could give you false positive if the conditions are not right. Kanamycin selection is much more common and reliable.
Few more things to add.
1.Stability of the Zeocin in comparison to Kanamycin. Kan is very soluble and is stable at room temperature, this is not true for Zeocin.
2. Zeocin is mostly used selection of mammalian cells than bacterial cells.
Kanamycin is better in terms of many aspects like cost, false positive selection, stability etc.
