I would like to know which proteins interact with the C9orf100 protein. What method should I use? I only know one method in which our target protein will be precipitated and run the gel. Then the gel will be stained with silver staining to observe the band. Finally, we cut every single bands and do sequence. This method takes a lot of time. Is there any alternative method for this experiment? Thank you.

I see the ORF linking protein is a hypothetical one or a known unknown one. I suggest you employ a stringent annotation as we did earlier. Our method is described in attached articles.

It largely depends on the type of protein you are working with ( membrane or soluble or cytosolic). You could use Yeast two hybrid analysis for screening and eventually you have to confirm your interaction partners with other interaction assays like pull-down or Co-Ips.
