I am currently formulating oil in glycerin/water nanoemulsionn of Thymol and Eugenol, using cationic surfactant. After phase diagram, I got trouble that the clear and transparency emulsion systems (micrometer in size) always have larger size than cloud ones (~100 nm in size) by DLS.

Determination of the hydrodynamic radius of nanoparticles by the DLS method does not give exact sizes in dispersions with water. Therefore, as you think, you received unexpected results. The reason for such measurements is in the properties of water, which forms an associate of water molecules bound by a hydrogen bond. In your systems, there may be associates of water and glycerol. Once again - an error in the research method.
