Can you store immuno-protein complexes prior to DNA isolation or does this experiment need to be run to completion? I only ask because for my protocol there are several incubation periods of 2-4 hours.
The protocol should tell at which step you could store your complex; however, In general, you should be fine to store your cleaned complex ( Ab-protein-DNA). The idea is to avoid any step would increase non-specific binding or decrease the binding between the complex components. I hope that would help. Good luck
You can store your samples after incubation with Ab at 4 oC for about 12 h. When I carried out this experiment, incubation for 12 h will not affect our experiments, and the Ab-Protein-DNA complex will not be broken.
I would never recommend to store the Bead-Ab-Ag-DNA complex, as the final wash has no detergent, the beads start to form aggregates that can affect the ChIP efficiency. Once performed the Sonication, I always proceed ChIP till DNA isolation.
