When I grow Pichia and express my protein extracellularly, I concentrate the media in spin-columns and there's always some black mucus or slime or whatever. What is that? And is there any way how to prevet it or get rid of it?
If it was a cell extract, I'd expect some nucleic acids or proteins, but in the media there should be just some peptides and this stuff (yeast extract + peptone).

If you used the AOX promoter, beware that methanol does produce a fair amount of cell death/lysis even in mut+ strains. Perhaps what you are seeing is residual chromosomal DNA from lysed cells?
