I am reading papers on salivary biomarkers and was wondering if the supernatant obtained after centrifugation of saliva contain soluble proteins?

Yes, the supernatent contains large no. of proteins and is generally used more than pellets.
For soluble proteins use the sopernatant. Use the pellet if you want to identify microorganisms or membrane proteins, for example.
