The method depends on the question you have. If you are interested in looking at specific subset of cells, you can perform Flow FISH method to estimate Telomere and in case if the objective is to only to look at the relative telomere length, qPCR should be fine.
ScienCell recently developed a qPCR-based, non-radioactive kit for measuring telomerase activity. The entire procedure can be done in one day, with hands-on time less than 2 hours.
