The load usually applied on the shear centre is a transverse force which makes the beam undergo pure bending. Application of transverse load any where else causes bending, twisting and warping. How about application of direct torsion on the shear centre or at an eccentricity from the shear centre. How to analyse such a load condition?

the torsion is a torque and not a force, therefore it has no sense to speak about the application point (see Section Rotations and torque in the attached link).

My concern here is that, if another structural member connected to the beam and passing through the shear centre experiences torque at the point shown. How do I analyze the beam in such case?

I am sorry but I do not understand your question.
The shear centre is a property of the cross-section, as well as the centroid. What is the meaning of the sentence "another structural member ... passing trough the shear centre"? How is the "another structural element" connected to the beam? Anyway, I think that all these details are useless, in the case you are analyzing the beam is subjected to a simple torsion load, and a standard analysis results effective.
