I am conducting four separate analyses (RNA and protein quantification, DNA methylation, and folate assay) using mice tissue, particularly the small intestine and liver. I was wondering what a good systematic procedure would be to harvest these tissues/organs?

I would think segmenting them prior to flash freezing would be the best way. With that being said, I would take out the entire liver first, segment them based on the different lobes (median, right, left, and caudate) and wash them out with 1x PBS solution. Then flash freezing them right away. What do you think?
