I have 500 SNPS (single nucleotide polymorphisms) of cases and controls individuals, if i will use snpassoc (tool r studio) it will take too much time to insert variants, what is the best and fast tool that allows me to do the association study ?

you can use PLINK for a good and fast way to association studies (http://pngu.mgh.harvard.edu/~purcell/plink/anal.shtml).
It is a very powerfull genetic analysis tool. The learning curve is not too steep and the tutorials should be enough to get you started.
Either way, you will need to build input files.
I have never used it, but you could give a try to SNPTransformer (http://www.sciencedirect.com/science/article/pii/S1672022910600290 or https://sourceforge.net/projects/snptransformer/) that can build the required input files directly from your genotype files.
