That really depends on the reason of labeling, on the question you would like to explore with your labeles NPs and with your instrumental analytical methods. The question itself is too general to me, and sound like "what should I eat to fill my stomach?"

We have isolated one yellow fluorescent bacterial pigment that can find with the polymer of polyhydroxyalkanoates. Hope this will also can bind with other polymeric substance. Because as your quarries polyhydroxyalkanoates contain CHO, C=O and OH like functional group.

Just encapsulate FITC or TRITC for encapsulatation I would then use DII or DIO for cell membrane labelling. If you use fitc in nano particle use tritc to label the cell membrane. Sounds long winded but i used FITC encapsulation for PHBHHX nanoparticle tracking. So it certainly is doable.
