I have performed NaCl extraction of a nuclear protein and run it on RP-HPLC with a mobile phase of acetonitrile in 0.1% TFA in water. I had repeatedly observed two tall peaks around minute 24 and another around minute 51; however, after I lyophilized fractions and run them on SDS, there are no visible bands on the SDS, nor on the western probing for POI. I doubt these peaks are due to salt since the detector is only detecting from 170-230nm. Any thoughts on what these tall bands could correspond to?
