I am trying to test several putative interactors of my protein by GST-pulldown. I have prepared GST-fusions of putative interactors, bound them to glutathione beads, and tried to pulldown my HA-tagged protein overexpressed in HEK293T from the cell lysate. After the pulldown, I test the binding by western blot with anti-HA antibody (Fig. 1). I have a confirmed interactor of my protein which I use as positive control for the pulldown, and I use GST as negative control. I have detected binding of the positive control, however, in the GST-pulldown with one of the putative interactors, I see 2 bands, none of which correspond to the size of my protein. I have confirmed that it is not my protein by blotting the same pulldowns with the antibody specific for it. I have no idea what these bands could be. My anti-HA antibody is otherwise quite specific, and only after GST-pulldown I get such strong unspecific signals.
I have tried to reverse the procedure and use my protein as the GST-fusion. In this case, I was pulling overexpresed FLAG-tagged putative interactors from HEK293T lysates, and detecting them by western blot with anti-FLAG antibody. I'm getting strange bands again (Fig. 2). My GST-protein is 110 kDa, and putative interactors are as follows:

· protein 1 98 kDa
· protein 2 59 kDa
· protein 3 96 kDa
· protein 4 139 kDa
· protein 5 93 kDa
I have more than one problem with the pulldown that I posted (we lost GST-protein in 3 and 5 pulldowns; Fig. 3), but my main concern are bands in pulldown 1 and 3 that look like they are the same size, and neither corresponds to the size of the protein in the input (there’s no signal in protein 1 input, but the band is a bit too low for 98 kDa. Also, there are 2 bends in the positive control pulldown (one that is the right size and one slightly higher) and in protein 4 pulldown there are also 2 band which look like they are similar size like positive control pulldown bands (while FLAG-protein I was trying to pulldown is 139 kDa). I would appreciate comments and/or advice. Sorry for the long text.
