i am studying protein-ligand binding and its effects on protein, could RT-PCR be used for this by protein thermal shift, what are the procedures for that.
your question is not specific, you asked two independent parameters in one question.
as for as i understand u can study strength of protein ligand interaction using sypro orange based thermal shift assay.
u asked about effects on protein, whether it is structural or functional asspect?

I guess, by RT-PCR, you mean Real-time PCR, and not Reverse-transcription PCR.
There are some papers about the use of Real-time PCR to study the thermal stability of the proteins. I have never performed this by myself, but i am planning to do so in near future. I shall send you couple of good links about that.
