Respected Scientists, Please share your knowledge.This information will help several researchers who do not have enough financial support to publish their manuscripts in indexed journals.
There are many factors which can have you chose one journal or another. In science, the most important is making knowledge accessible and making sure this knowledge is of quality.
For a journal to survive, it needs to be financially solid. For journals, there are principally four sources of income.
1. Subscribing fees -> limits access to your article.
2. Reprint fees -> limits the diffusion of paper forms.
3. Publicity and sponsors -> Can generate a conflict of interest for editing teams.
4. Authors' or institution's contributions (open access).
So choose wisely if you choose a journal without author's contribution as this might greatly limit the access to your article in the future. This has become less of an issue since state research funds make it compulsory to publish with open access. All serious publishers now offer the possibility to publish article with open access. They however conserve copyrights and use of the published material cannot be done without their authorization. When citing other papers, I try to always favor open access for readers to be able to verify the source documents.
The other point is to make sure the journal is of quality. This is often difficult to verify and we have seen many very low quality open access journals show up these last 10 years. PubMed indexing is unfortunately not necessarily a quality criteria. ISI Indexing by Thomson Reuters is more difficult to obtain and should mean the journal is more or less serious. Unfortunately, new high quality journals need at least two years of activity before they can be indexed by ISI. So not been listed is not an indication of bad quality.
Beware of predator journals (mainly open source). A good way to spot those is to look up at the following list:

Other than that, I favor free journals that promote free access to content (ex.: CMAJ, Swiss Medical Weekly) over others. Elsevier has a bad reputation for its copyright policies and I usually only publish there if no alternatives are offered. Peer J reveals a new model for publication that limits the risk of the publisher been a predator, makes articles accessible free of charge, and has limited charges for authors. Peer J has to my sense the best model yet for promoting science and making this knowledge accessible to all.

Approximately all springer covered journals have no fee for publications. Only Biomed Central (BMC) covered in this publisher request page chrage. But, in publication, journal impact factor is the most important marker. On the other hand, open access journals are more visited and most cited because researcher from all countries can access their articles.
Also, Medicine is the broad field and high number of journal are existed in it. Please specify your interested field more and more.

One of the best publisher for you is Biomed Central. It has a fee waver for all middle and low income countries (automatic waver during the submission process). Some of these journals are having very high impact factors and most of all those are open access. very interesting journals to start with in my opinion
I know Open Access Journals do have publication fee but are freely accessible and downloadable to anyone who needs them. The fee can be so much (I know even over USD1000) for a full article especially if one was paying for themselves.
The fee can be subsidized or waived for authors coming from certain countries especially Africa, parts of Asia and Latin America. Some libraries run an authors' support program to help students and scholars from their institutions offset publication fee for articles accepted in 'Open Access movement' journals.
I feel these are great incentives and every university library might want to do this. The only condition for the award is to deposit a PDF of your published article in the sponsoring library catalogue-repository of digital collections. Having benefited from such a scheme in the last academic year I will be looking forward to what they have this year.
Many of the more classical journals will, I believe, waive fees for researchers from developing countries.
Although Hindawi Journals have processing fees for their Pubmed-Medline journals, they waive it off for some time (say 1 month's time).
There seems to be a couple of threads in this conversation. One thread deals with what medical journals are indexed. Approximately 5648 journals are currently indexed in PubMed/MedLine. The List of Serials Indexed for Online Users (LSIOU) provides bibliographic information for all journals whose articles were ever indexed. To acquire a list of titles that are indexed in PubMed, see http://www.nlm.nih.gov/tsd/serials/lsiou.html.
The second thread seems have some confusion about open access. Most print journals, that provide online access, also provide OPEN ACCESS for a fee-for-article arrangement. However, PubMed Central will accept and post for free the accepted manuscript of the article, one year after final publication, not the final published article. The third thread regards institutional repositories. There are restrictions for use on those. According to the contract you sign with the publisher, you may be able to post the final published work at several levels: institutional use only (within your university), within a consortium of universities, or for the world. Conversely, the publisher agreement may only allow you to post the final accepted manuscript for review only, not for citing, with a link to the final published work for citation purposes.

Yonsei Medical Journal (YMJ ) HAS CHARGE : Page charges are $400 per 6 printed pages or less (original articles, review articles), $300 per 4 printed pages or less (case reports, brief communications, letters), and $50 per additional page. The surcharge for color figures is $200 per color page. Invited review articles are exempt from page charges.
To my knowledge, these also do not charge publication fees and are Pubmed indexed.

Have published in BMC and they waived off my publication charges being from Pakistan
Some of the Publisher like Hindawi, Wiley, BMC...... waive the article processing charge to those author who are from countries which were classified by the World Bank as Low-income economies or Lower-middle-income. Authors from this countries can use this facility but their affiliation should be on the same country of origin. They cannot put the affiliation of abroad university (in some case student of developing country go abroad to pursue higher degree) to get this facility.
There are high impact and SCI journals such as Nanotechnology, International journal of nano-medicines, Expert opinion of drug delivery, Expert opinion on Investigational drugs and may more which either do not have the publication charge or waive the publication charge based on the country economy or research funding.
Journal of medical sciences and Indian Journal of medical research also have no publication charges

This is a great problem since most researchers work with limitted financial sources. It is true that publishing costs money but the fees requested are exagerated

The visibility of a journal helps a lot in one's profile. It is yet to be disproved that financial constraints are not the bane to limited scientific publications in this part of the world. I long to see more situations where publications fees for good researches will be waved to encourage the young researchers publish more. That said, one has to pay if one wants his or her paper to be published in any good, reputable and high impact journal.

Most of the medical journals published by Springer have no publication fees
Virtually all the journals by Taylor and Francis are APC free and are well indexed in PubMed, Scopus among others.
