I would like to compare RNAseq from dividing cells which are in vitro activated under the same conditions. We already know, some of them will respond and proliferate earlier and some of the cells will respond later. To invest the differences, we want to do RNAseq.

We would like to exclude "different round of division" as a disruptive factor and want to wait until all the cells had reached the same round of division. But this would lead to the annoyance, that the cells will be in culture for different time spans. How can I exclude this time issue as a disruptive factor?

I had an idea: I sort the "early responders" at a certain time point and perform RNAseq. Additionally I sort the "same" early responders again at a later time point and compare the differences in their transcriptomes to see in how far a prolonged in vitro time influences their transcriptomes.

But I don't like the idea, because the early responders at the later time point may have further proliferated. And then I am at the beginning again.

Any idea to solve this issue?
