Taxonomic classification of bacterial pathogen using FASTQ file?

Dear respected community,

I wonder if I can get some help on best tool for Taxonomic classification of the bacterial pathogen using the FASTQ file generated from MiSeq?

I tried PATRIC but it gave me conflicting results.

Any suggestions will be much appreciated.
