I am trying to optimise protein yields from a graphite column. The yields are in the order of 11% of the original protein. I have tried collecting the run through (contains protein) and using acidified acetonitrile as well as alkaline solvents (which just recharge the column and wash out the original impurities ) ? Suggestions for optimisation of protein yield gratefully appreciated.

You need to work out on optimization of your binding, elution and washing buffers/or solvents. These are very critical for getting good yield of purified proteins.

Yes Alemu, I am trying to optimise some parameters just now including sample load and volumes, pH , elution solvents and particle size in solid phase.
