How many samples do you have? I suggest to use microsatellite or RAD-seq to carry out population genetics analysis. Additionally, it will be superb if you consider the morphology data.

Hi and thank you for the comment. We have approx 80 samples. It is not really a population genetic analysis the one we need since we are trying disentangle the species complex. it could be that we have more than one species and we were looking for less variable loci perhaps. Not sure however.
