hope someone can help or give me a suggestion: I am working on Hepatitis E virus and I want to detect ORF2 capsid protein on a high titer patient stool sample. I purified the samples over gradient ultracentrifugation or load the unpurified sample on a SDS-Page. But till now I have no luck in detecting ORF2. As a positive control I use a high titer serum sample with similar conditions. There is no problem!! Have someone the problem too?? For any information or suggestion I would be greatful.

ELISA on the solid phase of the antibody against the protein, the conjugate of the antibody against the protein .virus is destroyed by guanidine. but you will also find proteins in free form in substrates from a patient with a virus
What about the speed of the ultracentrifuge ?please check in different ranges may you suceed
I am thinking, that the antibody I used (Millipore ORF2) can only detect the free forms of ORF2 and not that of the naked capsid...even when I do a harsh lysing of the sample....no guanidine used!! But there is no other/better antibody avaible..I already tested a few.
