I would appreciate if somebody could help me with Primer-E, especially in running ANOSIM and the way how to load species in the ordination plot. I did not find any proper manual about Primer or doing that for my specific data. The data are species abundance data spread out in different samples.
I would appreciate if somebody could either pm me or answer here.

Haven't used PRIMER-E for doing that so don't know it. But I have used PAST 3 to do the same analysis with species abundance data and it worked fine.. You can download this at http://folk.uio.no/ohammer/past/
It doesn't need installation and you can open the program by double clicking. Once you open the program then you can copy your species abundance data directly from excel and paste in PAST 3. You can check some of the videos at https://www.youtube.com/watch?v=6DtgtNK7VRo

The program is called Primer. Which version do you have installed?
ANOSIM needs an a priori group structure identified in your data, which you do using factors.
How to add species, or whether you can or should, depends on what ordination you are trying to do.
ANOSIM routine is available in PRIMER. You should classify your stations (priori groups) to use ANOSIM. The groups appear while selecting the option factor. try it, it works well.
Species Ordinations plot, as Dr.Somerfield pointed out it depends on what ord you want to do.
Hi Paul and Ganesh. I have Primer 6. Beside ANOSIM, what I need is a species loading in ordination plot in order to see which species contribute mostly to the differences observed between sampling stations. Attached would be the list of species, number of individuals for each species and sampling stations.
