Hoping that You are fine, I am writing this letter in order to ask about the possibility of a cheap identification of Bacillus thuringiensis and its subspp., such as via PCR amplification of specific genome area and restriction of the amplicon, or via PCR and amplicon sequencing? or You may suggest other methods?

There is no problem in doing both. Cloning is a cheap process. Maybe try for NGS such as Ilumina x64. Maybe the determination of the character traits, is if is of subsps. Any kinds of genomics. Maybe extraction and purification methods.
