I am running a PCR to determine if my mice are knock outs or wild type for an ephrin allele. I just took over a mouse colony. The PCR for the parents works well and gives accurate, strong bands. The PCR for the pups only works for one set of pups from one specific breeding pair. The PCR for all other pups does not give strong bands. They are very weak but the quality of the DNA and concentration of the DNA is good and comparable to the other pups. The finding that the pups are from the same breeding pair could be incidental but I don't feel like that is the case. Any advice would be greatly appreciated!
