I plan to do PCA and MANOVA/PERMANOVA as my multivariate analysis tests for my data set. My problem is how the results are interpreted in PCA plots, and MANOVA/PERMANOVA differs from research paper to research paper and needs to be clarified. Would anyone suggest excellent sources to follow? I would appreciate good research papers with good PCAs and MANOVA/PERMANOVA.

Considering the complexity of PCA and MANOVA (although complementary), PCA and MANOVA should require deep statistical/mathematical knowledge.
You can bring your data/phenomenon knowledge and with your statistical overview you should talk to a statistician.

I don't really agree with Roberto Molteni
I believe that PCA (and other statistical tools) should be used by the people that has collected, processed and knows the data as well as the system. Of course they should have knowledge about what they are doing but a degree in statistics is not compulsory to understand the math of a PCA. Instead, a person that does not know the data nor the system could spend the day taking shots in the dark, doing perfect math but not really obtaining the conclusions that are of interest in each specific area.
Conclusion: is better to train scientists in statistics than statisticians in science. (Of course I don't mean that applied scientists shouldn't collaborate with statisticians)

I fully support scientists trained in statistics as I am not a statistician and I always want to know what I am doing.
However, as described in Oshadhi Ranasinghe 's question, it seems a complex data collection and a statistician could help.
