Does anyone have an experience in performing or establishing such tests?
Obviously, standard paternity tests will not work in this case.
I have found that currently novel technologies enable comparison of methylation profiles between twin suspects and crime DNA in forensic genetic fingerprint analysis. But whether it works for father and child?
Maybe there are other alternatives?

The US Defense POW/MIA Accounting Agency identified an identical twin based on differences in the DNA profiles (from the brother and the casualty's bone sample). I don't know the specifics, but I can attempt to get the information from the DNA specialist on the case and direct this back to you.
