I would like to compare a protein sequence between different organism in order to check whether it is a conservative protein or not. I have used blastp to check that sequence between 5 different bacterial species. However, I have more than 100 species to check. Is there any other way to do that?

you could directly go to one of the domain databases like pfam and inspect your domains across species, but considering 5 sequences, you can manually retrieve the sequences for each specie and do a multiple sequence alignment using Clustalo tool online.

Before constructing a phylogenetic tree, I will perform multiple sequence alignment of protein sequences. Currently, the most widely used multi-sequence alignment program is CLUSTALW (its PC version is CLUSTALX). I usually use clustalw in MEGA software.
