You may have the raw data of that study and TCGA data then you can perform data analysis for both in the same manner, you may search GEO for datasets of that study. If you are to compare specific variants you could use GALAXY for variant calling on both datasets.

Moreover, the kind of comparison depends on the type of data: snps? Rna-seq? What?
