I want to analyze some spheroid images (CZI format). I have 3 images: each one shows spheroids of three different types of cells. Two of them are fibroblasts and are visible in the green channel. The other cell type is visible in the yellow channel. For this, I want to use FIJI and analyze the distance between cells of each type within the spheroid with Nearest Neighbour. What technique would you recommend for analyzing the heterogeneity of the cells within the spheroid? Could I use this methodology with pixels instead of cells? I mean, my cells in the spheroid are too close to each other, so setting a threshold for the binary mask is almost impossible.
