I have been trying to capture the protein-protein interactions in vivo using drosophila as my model organism. I used 0.2-2.0% formaldehyde in 1X PBS as my cross-linker and 1X PBS as my control but every time I do the western blot I do get detection of my target protein in both my control and experimental samples (heavy band detection due to cross-linking). Does anyone has any idea as to why this happens? If anyone has any other way to perform the cross-linking in vivo please provide me with the details. Your help will be much appreciated.
