Does anybody have experience with post-hoc test comparing two factors after perMANOVA?
I have Plant_ID : 3 levels and within each Plant_ID there is Petal_Type with 2 levels. I want to know their effect on 5 different pigment quantities (5 dependent variables).
I did a PerMANOVA test. How do I perform a post-hoc including these two factors together?

The software will do it if p < 0.05 on the PerMANOVA. Just choose the post hoc method you like :)

If you are using the PRIMER software, you only can perform a post-hoc test including two factors together if you include the interaction between the two factors on the initial design. You can perform the interation between the two factors using the option "combine" when you are adding factors on the model. So, you can chose the option "pair-wise-test" when runing the permanova and can chose to see the results for the interation of the factors.
