Could you elaborate on this.

We already took SEM pics of such holes. It shows the entire profile with microstructure. What we are interested in is the single line or curve profile of the hole with peaks and trenches. Micrograph profile that we took through SEM had many such peaks.

ZETA profilometer may help you. You need to mount your sample vertically
