Well, as the name suggests, the first would be sequencing of the DNA encoding the 16S subunit of the rRNA, the other sequencing of the rRNA itself, most likely after reverse transcription. I am not aware that someone really does the latter (16S rRNA sequencing) so I would goes that it is just an imprecise expression by some people.

But it is of course possible...
