Hello (again),

I will write this in as simple terms as possible.

I have two diet types, let's call one Normal, the other HF.

I have WT and TG mice participating in each diet group. Therefore 4 groups:

Normal - WT

Normal - TG

HF-WT

HF-TG

I used GAPDH as reference gene, and I am looking at GLUT1, GLUT3 and estrogen gene expression as examples.

I am using the Delta Delta Ct method of rel. quantification.

Basically I want to know:

- Is the WT for the normal group my control data? Can I compare all other groups to that, within the same gene expression data?

- Am I able to compare the Normal-TG to Normal-WT (same diet) to see how gene expression varies within the same diet group?

-Is it normal to have my Normal-WT as a value of 1 when I arrive at final FC data, with the expression levels of the other 3 groups relative to that group? For example I have a value of 1 for GLUT1 expression for my Normal-WT group, 0.95 for the Normal-TG group, 0.55 for the HF-WT group and 0.75 for the HF-TG group. Does that all sound right/acceptable?
