During CFA, I deleted a few items due to low factor loading. Do I need to delete the same item to run my mean score test (descriptive analysis) to find the level of each variable, or just run all the items to get the total item mean score? I can't find any citations to prove this measurement.

Yes, deleting items means exactly that -- you no longer include the items in the scale you construct.
