I suppose you can run different targets with different reference genes. But in each case you should use control and the target sample on the same plate, at the same pcr run. You cannot combine different pcr results in one analyze. It would be not correct. 

When preparing the manuscript for publication, it is worth to show separately, which ref genes were used for each reaction.
