try lower the concentration of pronase and reduce the time for chorion digestion. Leaving the embryos in pronase for too long will kill the embryos for sure.
How old are your embryos ? I always dechorionate by hand with a pair of tweezers, but my embryos are 24hpf or older. It takes a bit of practice but it is easy to master.
If all you're after is DNA/RNA, why not just homogenize them (mechanical, or freeze thaw) then do a trizol extraction right away? Here's a good article to that effect: https://www.ncbi.nlm.nih.gov/pmc/articles/PMC2845602/
