I am having four treatment (treatment A, treatment B, treatment C and treatment D). For each treatment again I have three time points. The treatments are between subject variable and time points are within subject variables. The treatment A is considered as control. The 0 time point is without infestation and other time points are after infestation. The experiment is something as given below

If I want to compare gene expression results in fold changes for the above experiment, Will be it correct or appropriate to take Treatment A (0 time point) as control and calculate fold change for all other time points across all the treatment relative to Treatment A (0 time point) and do statistical analysis.

Next, I need to statistically analysis the data using ANOVA. I would like to know what kind of ANOVA is to be applied for this experiment. What are the possible statistical interactions can I see from this experiment design.
