If I understood your question correctly then my answer would be, yes you can build mathematical models for protein signaling pathways. Based on your model (stochastic vs. deterministic) you might need to collect some experimental data to fit the model into it. There are lot of literature available in this field of study. Our group has done mathematical modeling for several different pathways. You can look onto that to get preliminary idea.

Yes, it is possible to model them; each enzyme could be modelled as a binary string (as in genetic algorithms, and then for instance use a genetic algorithm combined with stochastic theory. I do not work in this field, but it is possible. The final method depends on your aim. Regards,
