I want to study the effect of protein X on cell-cycle progression based on a AP-MS data in HEK cells where several cyclin and MCM proteins were upregulated. But digging into deeper on HEK papers, I found out that pRB/E2F pathway is mutated in them and now I wonder whether performing FACS cell cycle analysis in HEK would give me any reliable result at all.
What do you think of it?

293 is a established model for cell cycle regulation. you can find many references. you can go ahead with experiments. Also you can try NIH3t3 cells.
FACS produce results based on properties of individual cells instead of pathways, therefore, i think FACS analysis will be reliable, however, in your case with mutant cells you would need to choose appropriate controls wisely.
