My reaction mixture contains 3M HCl which makes it very acidic. I want to understand if such a low pH would degrade creatinine in any way.
I would think it would be okay (depending on your analysis technique). We have measured creatinine in samples with 1% 6M HCl, using a biochemical analyser with no apparent ill-effects.
